I generally go from most authoritative to least authoritative. So...
- Original Language OT and NT (Still need to pick up a Hebrew OT)
- Bible Translations
- Secondary Standards, such as the Westminster standards and my denomination's BCO.
- Systematic Theologies
- Bible Commentaries
- Biblical History and Archaeology
- Post-Apostolic Church History
- Other Christian Writing
- Other Non-Fiction
- Fiction

Mine are usually sorted by whether I've read them or not, then in general categories.
I sort by size

I also organize most authorative -> least based on scripture with secular works exiting below scripture/theology on my bookshelf.
I organize vertically by size and if horizontal by alphabetical.
This is a pretty good heuristic. I put reference stuff very low, and books that I want my kids to pick up when they're bored on the second shelf from the bottom. Other than that, I try to organize by topic: theology, literature, technology, etc. But my shelves are a disaster at the moment.
