If sovereignty over one's body is a prerequisite for freedom, then why is the baby's body and life being violated something that is unimportant? Abortions terminate a life with its own body that is temporarily inside a woman's body for its own debt, after 9 months the baby exits. So I ask again, why is the baby's right to life, sovereignty over his/her body never considered and seen as something that should be violated?

Because it is not sovereign and never has been - it is entirely dependent on the mother until birth. It's a fact of life that anything or anyone who is entirely dependent and cannot exist independently is necessarily at the mercy of whatever they depend on.
